I did download and watch the final episode about 5 months ago. Quite an ending to the series. I'm pretty sure it was the original version because it was taped right off of the USA channel.

It was editted. The only time the full version of the episodes aired was on ABC (in the US that is). The episodes that aired on USA were editted for commercial time so a little bit was chopped off of all of them.
If I recall, part of the scene with the special (diamond? I think I forget) shield surrounding the Doomsday machine was cut off on the final episode in particular. I'd have to look at the episodes, but I remember clearly when the episodes aired on USA recalling how scenes were cut.
You mean the Power Stone?
I saw the last episode of SatAM on YouTube, and I recall how chopped up and spliced together the final scene seemed. Was that in the original as well?
Yeah, if you're referring to when Sonic & Sally used the power stones. That scene was always somewhat chopped up with it cutting in out between Sonic/Sally attacking, Robotnik doing his "I hate" line, the others escaping, and Doomsday being destroyed.
I know for certain that scene with Sonic trying to destroy Doomsday by himself (after the original plan was obviously not working) where he ends up nearly being roboticized was cut. I think the other cut in that particular episode occurred in the beginning, but it's been awhile since I last saw the USA version of SatAM.
The Youtube version I saw was from USA, and I saw the scene where Sonic was about to be roboticized.
You misunderstand. They didn't remove the scene entirely, they shortened it. No important scenes were removed entirely on the USA stuff--just shortened (minor scenes are a different story on the other hand). They would do things such as cut out lines, or in the case of that particular scene cut out some of Sonic's attempts at destroying the shield just before he got caught (and nearly roboticized).
