Chaos is really a giant amoeba, not a "water creature" like everyone suggests. The difference between Chaos and a regular amoeba is that it has multiple nuclei, ala Chaos Emeralds. This also means the Chao race are smaller giant amoebas as well.
tl/dr, Chaos and Chao are based on real things, and Sonic Team weren't just dicking around with made up creatures when making Sonic Adventure.

Shadow is basically another version of Mewtwo. The similarities between them are numerous. First of all, both Shadow and Mewtwo are associated with a yasashi girl ('yasashi' refers to a category of characters who are generally pure-hearted, without even a hint of evil and malice, innocent, naïve and cheerful). Both of the names of these yasashi girls (ie. Maria and Amber) have 5 letters in them, though that's almost definitely just coincidental. The yasashi girls and the genetic experiments became best friends with each other. Both Maria and Ambertwo ended up dying, which devastated Shadow and Mewtwo respectively. Both Shadow and Mewtwo are often distrusting of others, but still have some heroic qualities to them. Both Shadow and Mewtwo have a prototype which predates their own existence; Biolizard for Shadow and Mew for Mewtwo. Both Shadow and Mewtwo have 6 letters and at least one 'w' in their names, though this doesn't seem to be significant (I just felt like mentioning it anyway! lol). Both Shadow and Mewtwo were manipulated by a villainous character; Dr. Eggman in Shadow's case and Giovanni in Mewtwo's case. Mewtwo even has a move in Super Smash Bros. Melee called 'Shadow Ball'. I don't care if that's just another coincidence!

o.o I wouldn't know about mewtwo (not a pokemon fan) but I don't recall noticing how similar Chaos and Shadow were until now. That was clever.
Chaos had more friends than just Tikal if you count the Chao he watched over. I'm not sure whether Chaos would comprehend friendship the same way Shadow does though.

the interspecies thing isn't really a bad thing. Just a whacky cartoony thing. Maybe TOO whacky and cartoony for Sonic. Just think about Jessica and Roger. Only thing that relationship was for laughs. not...seriousness.
Odd that the portrayal of homosexual relationships in entertainment would be considered inappropriate for children, yet the portrayal of human-animal relationships in entertainment is ok.
I remember in the "Zelda blood thread" someone pointed out that if people bleed in real life the same should happen in-game (and I wasn't even complaining about the blood so much as about the inconsistency in the ESRB reaction to it) but it's not like what society regards as good or bad influences is based on reality in the first place. (ie. Accusing video games of lying about the effects of drugs, as if to imply that society was telling the truth)
