But... really, you can call him by either name and you'd be right.
Eggman's his derogatory nickname that I geuss he kind of took and ran with since he puts it in the names of so many things.("Eggmanland" "The Eggman Empire") I think I read about it being a nickname in one of the Sonic Adventure manuals.
Robotnik's his actual last name since his Grandpa and Cousin are named Gerald and Maria Robotnik respectively.
And I'm pretty sure everyone here already knew that.

Angel (Floating) Island is powered by the Master Emerald and sinks into the ocean when not. South Island is a totally normal (well probably) island and floats without any Emeralds whatsoever. ANY REAL SONIC FAN WOULD KNOW THAT!

But...but...
While out on an aimless adventure, Sonic and Tails hear a troubling rumor: word has it that Dr. Eggman has returned to South Island in their absence and has managed to procure one of the Chaos Emeralds. As a result of the theft, the other five Emeralds have been thrown off-balance, scattered to all ends of the island. Without the power of all six Chaos Emeralds, South Island and its residents will sink into the ocean. With no time to lose, Sonic and Tails head for ground zero to retrieve the stolen gem.
