I started playing Sonic Battle on my DS and I went through Rouge`s story mode again shortly after turning on the game. She kidnaps Emerl, trains him and goes to relieve a local store of it`s Chaos Emerald. All the while constantly having to Beat up Amy because, well... she keeps showing up and getting in the damn way. So anyways...
... after they rob the store, Sonic shows up and asks Rouge what she was doing with Emerl. Rouge wonders how he knew where they were. Sonic says he geussed and a fight ensues. She beats Sonic... this, in itself is quite a feat. But then Tails and Knuckles show up to help and she BEATS THEM TOO. Of course, she gives Emerl back in the end, but...
...I wonder how she managed to do that. She's a bat who's not all that special besides being a Great Thief with Government Training. Government Agent Training is pretty good for combat... but probably not good enough to Take down a Super-speedy hedgehog, A Freaking strong Echidna and a pretty Average Kid Fox Genius.
Now, I've devised some theories:
1. They were holding back because Rouge is a girl. (But she DID have Emerl, who they were probably attached to at this point so I wonder why...)
2. They did something before the fight that altered their ability to fight. (Drugs, Drinking, Massage Chairs...)
3. Rouge is just that tough. (Or government training is just that good... but how did Sonic escape GUN for so long in Sonic Adventure 2, then?)
4. She used some type of cheap tactic in the fight canonically and Sonic Team just used Gameplay and Story Segregation.
5. Whenever you play Story Mode your gaming skills manifest as Temporary Canonical Fighting skills for that character.
6. It was Rouge`s Story Mode so Sonic Team thought "Why The Hell Not..." and just went for it.
7. Maybe you weren't meant to win the fight and I'm just that good.
8. They were distracted by Rouge`s sexy.
This is a serious issue and I'm rather concerned. Let's put our heads together to get tp the bottom of this mystery, shall we? (j/k, but seriously... this is sort of confusing. @ _ @ )

As for the astral projection imaginary sonic beating the bejeebers out of you, I always thought it was sort of Amy getting so much strength from thinking about Sonic that it was like fighting them both... or something.

'Now'? Dude, Emerl's been around for what? 5 or so years now? GET WITH THE TIMES, MAN! GET WITH THE TIMES!!!!!
It would be longer than five years since the last Sonic game I played, and things like this tend to confirm that I've made the right decision.
Emerl is an amazing character and his name makes some amount of sense, as much as Chaos, they explain his name in the game, as Sonic gives it to him.
But, seriously. Sonic Battle is an entire game of the characters raising an impressionable robot named Emerl and teaching him their things, like Sonic's 'tude and Knuckles generic rage.
He makes fun of Knuckles a lot and it makes me laugh.

Personally, I only remember them mentioning it once or twice. ...not the entire game, I think.
