in X8, it introduces the idea that the new Gen reploids can copy the DNA of any reploids, (possibly even deceased ones.)
so if that is the case wouldn't it be possible to bring back old friends and allies?
villains could include: the General, Colonel, and to really toy with Zero: Iris.
that would be kind of interesting.
this is just speculation of course.
I think the reason Sigma and Vile were able to take over, is, despite Lumine's claims of being virus-immune, their personalities were powerful enough to become the dominant form of the chip, thus forcing the newer Reploids to bend to his will in an entirely new way.
